I always did wonder why Lugia wasn't Water/Flying though

OK, look, I know it doesn't make any sense, but if you had to choose one Psychic/Flying type out of the precious few that exist, are you going to pick Swoobat or Sigilyph over Lugia? And would you honestly doom Lugia to being cursed with a terrible Type combination like Water/Flying over something good and useful (albeit a little redundant) like Psychic/Flying?

But yeah Palkia's typing makes no fucking sense.

I've always figured Palkia was part Water-type because of water's (and liquids in general) unique property of taking the shape of any space it's contained within. it's very much a stretch, but it was the only thing I could come up with to make sense of it. Lugia's always been a confusing one, though, given that it's known for living at the bottom of the ocean and creating storms with the flaps of its wings.

I had to think about it for a sec. I completely forgot that cosmic pokemon are usually psychic type.

However, I also heard that the types of Palkia, dialga and giratina are supposed to be based on the 3 (technically 4) states of matter: liquid, solid, and gas

Funnily enough, the reason Lugia is Psychic / Flying instead of Water / Flying is because at the time they thought it being a Psychic Type would make it seem a lot more powerful and impressive. For Palkia, you could either tie it’s Water Typing either due to Pearl’s association with the ocean or the state of matter theory some have already brought up.
